I'm absolutely convinced that many of those similarities aren't coincidences at all. Twilight Sparkle is pretty much what Hermione Granger would be if Hermione were a purple unicorn, right down to the flipping out about homework and insistence on being logical. She's more like Harry at times: witness her determination to go it alone, vs. her friends' insistence that they will not even consider it. Celestia has the annoyingly Dumbledore-ish habit of leaving her pupils to solve world-destroying problems, then coming by later to explain everything and twinkle at them. She even has a phoenix for a pet.
Straight-haired Pinkie Pie is funny as Snape, but I think she actually echoes Luna Lovegood sometimes, especially the narration during the running of the leaves. Fluttershy actually appears along with Hagrid on the TV Tropes page for Fluffy Tamer. http://tvtropes.org/pmwiki/pmwiki.php/Main/FluffyTamer .
I don't think it's a bad thing; it's only one element of an original show that's inspired by many different things, and it's completely reworked into its own thing. I think it's a strength and not a weakness.
Oddly, Dash is the one character I had to think long and hard for a parallel. The closest I could come up with was Fred and George, although she certainly seems pretty good at flying!

When I saw Bird in the Hoof, the first thing I thought when I saw Philomena was "I've seen this before with Fawkes. I'm willing to bet good money that before the end of the programme, Fawkes Philomena has turned into a pile of ash and Harry Fluttershy is convinced that she is dead. Dumbledore Celestia will have to explain that Fawkes Philomena is a phoenix and then the bird will rise from the ashes, her plumage spectacular." Unfortunately there was no one around to pay out to me.
Pinkie is very much like Luna in a lot of ways I think, but especially in the way that she seems to always be spouting rubbish, but hits the nail on the head more often than people would like to give her credit for. Swarm of the Century springs to mind with how she recognised the parasprites but her actions to get rid of them seemed to make no sense to her friends, who took her behaviour as her being Pinkie Pie and incredibly random as usual.
I can see Fred and George there with Dash. I think that with this, the creator's favourite character is Rainbow Dash, because she seems to end up in the most central role in the shorts he makes. I suppose Harry could also be made to make sense because of how she's the best flyer in Equestria and her cutie mark incorporates a flash of lightning. And she's loyal and brave.
It's all good fun, and the video made me smile. :D
I'll have to buy you a drink when/if I ever get to Britain, then, and hopefully that will make up for it.

No cross-cast is going to be perfect. I saw his Avengers videos, and of course there have been a lot of those crossover lately. RD is practically a perfect cast as Tony Stark, but I have to agree with the people who cast Fluttershy as The Hulk.
